One thousand years before the events of the game, a great Blaze of Disaster swept the land of Filgaia. The cause was a demon known as Lord Blazer. Many heroes tried to defeat him and failed, until a girl holding the magic sword Argetlahm stepped forth and did battle with him, ultimately managing to defeat him. However, she could not kill him; rather, she exchanged her life in order to seal Lord Blazer away forever. The girl's name was forgotten by time, and she became known as simply the Sword Magess.

Now, 1000 years later, Filgaia is a desolate land, dying steadily. Much of the world has already become desert, and the few areas of greenery left are steadily declining. Ashley Winchester, a member of a military unit near Meria Boule, becomes involved in the fate of the world when his group is involved in a demon summoning experiment. This experiment is conducted by the sinister organization of Odessa in order to resurrect Lord Blazer - or so it seems. After all of his friends and comrades have been possessed by demons, Ashley is finally taken over as well. After killing all of his former comrades, he claims the legendary Argetlahm, which had been brought to the summoning ceremony as a relic. After coming into contact with it, he confronts both the demon inside him, Lord Blazer himself, and the wielder of the sword, the Sword Magess. Managing to repress Lord Blazer for the time being, Ashley escapes back to his home town of Meria.

However, this is not the end of it for Ashley. He soon receives an offer from a mysterious man named Irving to join an elite team of fighters named "ARMS" (Agile Remote Missions Squad)/(Awkward Rush and Mission Savers). After accepting, Ashley meets the other two people selected for ARMS - Lilka Eleniak and Brad Evans; one an ex-war hero turned criminal, one a girl in training to be a Crest Sorceress. Irving reveals his plans to them: he wishes to combat Odessa, which he claims will make its presence known to the world soon. The three protagonists engage in a series of events that eventually come to involve the fate of the world of Filgaia itself.

Before the game begins, the five Dragon families lived in harmony in their five worlds (these being Artisans, Peace Keepers, Magic Crafters, Beast Makers and Dream Weavers). Their lives were happy and peaceful until Gnasty Gnorc broke the rules. He was an unpleasant creature that the Dragons didn't like. Because of this Gnasty resented the Dragon families. More than anything, he detested their beautiful, shiny jewels. He hated them because every time he looked in them he would see reflections of his own ugly face. Gnasty became such a problem that he was banished to the Dragon junkyard, a world that they thought would perfectly suit Gnasty. As soon as he got there he renamed it "Gnasty's World" and overtook all the worlds located in it. He also built his home there, as well as an industrial settlement to keep all his stolen treasure. Gnasty began to experiment with magic spells and, after a while, he discovered two he wanted: a giant spell to trap all Dragons in crystal and a potion to animate the radiant gems and turn them into an army of Gnorc soldiers.

When the game begins Gnasty cast the freeze spell he had been working on after he heard the Dragons insulting him on a documentary style video. The spell trapped all the dragons in crystal halfway through the filming of their documentary. He then turned all the gems he could find into his willing minions. One thing he didn't consider was Spyro the Dragon. Spyro was so small that the spell shot straight over his head. Spyro, the only unfrozen dragon, travels the six worlds – including Gnasty’s deformed industrial world – releasing the Dragons and collecting the stolen treasure. In the meantime, Gnasty’s army of minions (transformed from the Dragons’ gems) are doing their best to stop him. As Spyro releases the trapped Dragons along the way, they return a favour by giving hints and tips up until the final conflict where Spyro battles with Gnasty. After Spyro defeats Gnasty another documentary is presented on Spyro. If the player collected all gems, saved all the dragons, and rescued all the eggs, then an alternate ending is presented.

Set in OCU Alordesh (modern-day Bangladesh) during June 2102, Front Mission 2 is the story of Oceania Cooperative Union (OCU) soldier Ash Faruk and officer Lisa Stanley. During one night, Ash and his outfit, the Muddy Otters, are caught off-guard when the Alordesh Army revolts against the OCU. Barely escaping the assault at the Rimian Naval Base, the Muddy Otters are forced to escape from the coup d'état forces. As the Muddy Otters link up with surviving OCU forces, the OCU sends in an expeditionary force to help reclaim control of the nation. Around this time, the OCU Intelligence Agency sends in Lisa Stanley and her unit to analyze the Alordesh Army's movements to help the regular army in their efforts.

Front Mission 3 tells the story of OCU Japan citizen Kazuki Takemura, who is the player character. In 2112, Kazuki is a Wanzer test pilot for Kirishima Heavy Industries. He and his friend, Ryogo Kusama, get caught up in a national conspiracy involving a massive explosion that occurs during their visit to the Yokosuka military base. From this point the plot splits into two different storylines depending on a choice made early in the game.

One storyline (where Kazuki joins Ryogo in delivering construction wanzers) has the player aligned with the USN. In this side of the story, Kazuki teams up with USN officer Emir Kramskoi (Emma Klamsky in the North American release). Their partnership brings them into a conflict against the DHZ and the OCU in search of the ultimate weapon of mass destruction: MIDAS, which the Japan Defense Force (JDF) stole in the game's introduction cutscene. Emma is assigned to recover the device.

In the other storyline (if the player refuses to accompany Ryogo), Kazuki and Ryogo along with Kazuki's stepsister, Alisa, join up with Da Han Zhong agent Liu Hei Fong who helps them escape Japan after the JDF marks them as scapegoats for the explosion. Unlike the Emma storyline where the player fights against the DHZ Army, players will ally with the DHZ against the USN and Hua Lian Rebels. For example, in one part of the Emma storyline, the player must disable the DHZ Changli Army mobile fortress Tian-Lei while in the same plot sequence during the Alisa storyline, the player must protect it from the Hua Lian's attack.

The two storylines in Front Mission 3 intertwine, often requiring the player to play both scenarios to understand the game's plot. However, it is not known which of the two scenarios are canonically related to Front Mission 5: Scars of the War, as parts of FM3's MIDAS theft cutscene is recycled late in the game as security camera footage.

It should be noted that except for Kazuki and Ryogo, each scenario has six different playable characters.

Front Mission: Alternative takes place in a fictional timeline during the year 2030, in which the governments of Africa unite under one supernation known as the Organization of African Consolidation (OAC). Despite initially getting along well, member states of the OAC begin to express disagreements with how the bloc should lead Africa. In 2034, OAC member-states fight one another, resulting in the beginning of the African Conflict. The USN and OCU send in numerous detachments from their military to help stop the fighting, using an experimental weapons platform known as the wanderung wagen (WAW). One such detachment, the Independent Mobile Attack Company (IMAC), is sent around Africa to break up disputes and skirmishes between the OAC member-states.

Under the command of Earl McCoy, IMAC is sent into many battlefields in Africa and succeeds in bringing peace to several member states despite the presence of terrorist groups. EC forces are also seen in Africa, but do not fight alongside OCU and USN forces. Over time, the OCU and USN forces in Africa discover a connection between the EC forces, the terrorist groups, and causes behind the war.
